Questions & Answers--
These are both excellent cameras for the scope. If I were going to use the camera only on the scope, I would pick the 995. It's lens has a longer telephoto which allows some flexibility of the relationship of the camera view verses the eyepiece view. The lens is about ½ stop faster than the 5000 so the shutter speeds are somewhat higher. 3.2 mega pixels, which is enough. The electronics are essentially the same as the 5000 and have the same level of control over the image. About $500.

The 5000's main disadvantage is its lens, which is skewed toward a wider angle, which photographers love but microscope photographers don't. The problem is that the telephoto isn't long enough to prevent vignetting at the maximun optical telephoto, so you have to use the first part of the digital zoom. This cuts your pixel count from 5 mega pixels to about 4 mega pixels. More than the 995 and more than enough. Essentially the same as the 995 electronically. This is a terrific general use camera because of the wider angle and the inclusion of a hot shoe that fits the whole line of Nikon flashes. If you want a multipurpose camera buy the 5000. About $1000

No, there are a couple of reason this belief got started. The 950 was the first really effective digital camera on the market and was capable of producing good quality images. So it was the first camera to produce decent microscope images. It also gave a fairly saturated image right out of the camera which mimic's the look of film. The 990 on the other hand produced a somewhat less saturated image, which is probably more true to color but people like the more saturated, film like look better, so it gained a reputation of not looking as good. This can be easily adjusted in post processing with Photoshop. There are many advantages to the 990, it has a higher ISO at 400, more pixels at 3.2 mega pixels and can use the Nikon remote control.
